STRUCTURAL BIOINFORMATICS OF DNA : A web based tool for the analysis
نویسندگان
چکیده
We report here the release of a web based tool (MDDNA) to study and model the fine structural details of DNA on the basis of data extracted from a set of molecular dynamics (MD) trajectories of DNA sequences involving all the unique tetranucleotides. The dynamic web interface can be employed to analyze the first neighbor sequence context effects on the 10 unique dinucleotide steps of DNA. Functionality is included to build all atom models of any user defined sequence based on the MD results. The backend of this interface is a relational database storing the conformational details of DNA obtained in 39 different molecular dynamics simulation trajectories comprising of all the 136 unique tetranucleotide steps. Examples of the use of this data to predict DNA structures are included.

This research aims to study the effect of using digital (web-based) analyses in performance measurement and optimization of digital marketing in digital-based companies in Tehran. The data collection tool was a researcher-made questionnaire. A panel of experts and supervisor were asked to measure the validity of the questionnaire. For reliability analysis of this tool, Cronbach’s alpha test was...
متن کاملComputational Identification of Micro RNAs and Their Transcript Target(s) in Field Mustard (Brassica rapa L.)
Background: Micro RNAs (miRNAs) are a pivotal part of non-protein-coding endogenous small RNA molecules that regulate the genes involved in plant growth and development, and respond to biotic and abiotic environmental stresses posttranscriptionally. Objective: In the present study, we report the results of a systemic search for identifi cation of new miRNAs in B. rapa using homology-based ...
متن کاملPrediction of Toxin-Antitoxin system (TA system) as a Novel Potent Target in Salmonella typhi Using Bioinformatics Analysis
Background and Objective: Salmonella typhi is one of the major challenges for the human and animal health. Salmonella with high pathogenicity can be harmful factor for human health. The control of this pathogen is a big challenge as it can cause serious infectious diseases such as gastroenteritis, septicemia and typhoid fever. On the other side, there are many factors such as toxin-antitoxin (T...
متن کاملMolecular and Bioinformatics Analysis of Allelic Diversity in IGFBP2 Gene Promoter in Indigenous Makuee and Lori-Bakhtiari Sheep Breeds
The aim of this study was to perform molecular and bioinformatics analysis of IGFBP2 gene promoter in association with some economic traits in indigenous Makuee (MS) and Lori-Bakhtiari (LB) breeds. DNA was extracted from blood samples of 120 MS and 200 LB and a 297 bp fragment from the upstream sequences of studied gene was amplified and genotyped by single-strand conformational polymo...
